Single Variant Analysis

Run PTCHD1, RBFOX1, or a user-defined SNV/MNV/insertion/deletion. Outputs include whole-brain REF/ALT prediction traces, adjusted RNA-effect summaries, and source tables.

Multi-Variant Analysis

Review the RBFOX1 plus 11 CCG-repeat promoter variant set with a reference heatmap, consensus brain effect/FDR panel, and RBFOX1 brain cosine similarity.

Track Groups

Audit which AlphaGenome RNA_SEQ tracks are collapsed into each display group and sort/filter track-level metadata.

Effect Definition

Effect is reported as matched-null adjusted predicted delta RNA = ALT minus REF. This is an AlphaGenome-predicted RNA effect, not a measured percent expression change.

Data Integrity

Demo views are labeled as cached production results. New AlphaGenome API jobs are disabled unless enabled server-side, and failed or warning states are not converted into PASS calls.

Use this page as a short guide for running Alpha-GENIE, reading the result, and keeping exploratory web output separate from publication-ready inference.

Start a Single-Variant Analysis

  1. Choose demo_cached for cached PTCHD1/RBFOX1 examples or api_full for a guarded AlphaGenome API run.
  2. Choose an example variant or enter chromosome, 1-based position, REF, and ALT.
  3. Set the target gene and expected direction. Use unknown when direction was not pre-specified.
  4. Use null_depth=10 for exploratory API tests and null_depth >= 1000 for publication-ready inference.
  5. Click Submit job and monitor the progress bar.

Read the Single-Variant Output

  1. RNA prediction trace: REF and ALT whole-brain RNA predictions around the gene model, when available.
  2. Delta RNA panel: matched-null adjusted predicted delta RNA = ALT minus REF. Red indicates predicted increase; blue indicates predicted decrease.
  3. Group summary: median adjusted effect within each tissue/cell display group.
  4. Source table: one row per unique AlphaGenome RNA_SEQ track after canonical collapsing.

Use Multi-Variant

  1. Open Multi-variant.
  2. The cached RBFOX1 plus 11 reference set loads automatically in demo_cached.
  3. Switch to api_full to paste or edit a custom variant table, then review, validate, and submit.
  4. Read the heatmap as matched-null adjusted RNA effects.
  5. Read the FDR/effect view as consensus brain adjusted predicted delta RNA and empirical BH-FDR.
  6. Read the cosine view as descriptive brain-pattern similarity relative to the selected reference, not as a statistical test of shared mechanism.
  7. During api_full, progress is cumulative across the full workflow: validation, real-variant scoring, matched-null generation/scoring, summarization, and plotting. Multi-variant jobs show queued/running/complete child variants so long 1000-depth null scoring is not mistaken for a frozen page.

Choose Null Depth and Sequence Length

  1. Null depth: matched pseudo-variants estimate background shift/artifact for the same variant class.
  2. Larger null depth improves empirical P/FDR stability but increases API time.
  3. Use null_depth=10 only for exploratory checks. Use null_depth >= 1000 for publication-depth inference and compare the completed job against cached/reference source tables before describing it as production evidence.
  4. Sequence length: AlphaGenome evaluates the variant inside a genomic interval.
  5. Use 1 Mb for final production runs. Use 16,384 bp and intermediate windows for exploratory or sensitivity checks.
